Can't you make it then look like the supply cart assasinIV suggested so the hitbox is right?
Do you mean the TF2 cart? To be honest, I think a normal Minecraft COULD work, but I think it's kind of small and that might cause problems. We could do some tests with this idea though.
 
how about put a giant/ wither boss/ ender dragon /other mob with bigger hitbox on the cart?
(or you can costumize mod's hitbox using the power of programing, i dont really know if you can do this)

maybe put a giant to ride the cart and change his texture to siege tower texture?
it will have bigger hitbox.
You can also just place a giant and code it so it will be hostile against a mob, place that mob at the end of the trail and change the speed of the giant based on the amount of players that are near it.

I quite like this idea, the only problem I can think of is archer spam. I like most of your ideas for maps, however for Moria I think it would be quite similar to the current Moria Gold.

What if archers only spawned with eight arrows and there was a two minute cooldown on restocking? This would solve the problem.

I think the archers would be fine, as long as the attackers use constructors and shieldmen to counter them.
